The Gene Ontology’s Reference Genome Project, PLoS Comp. Biol. July 2009

By Simon • Sep 14th, 2009 • Category: Bioinformatics, Publications

We are funded as part of the Gene Ontology consortium and participate in GO’s Reference Genome project with RGD’s work in this area being spearheaded by Stan Laulederkind. The consortium recently published a paper describing this project and its work annotating genes across a wide variety of species.
The Gene Ontology’s Reference Genome Project: a unified [...]

Selecting Polymorphic SNPs with RGD’s SNPlotyper tools

By Simon • Jul 14th, 2008 • Category: Bioinformatics, Screencasts, Tools

I created a quick video tour of RGD’s SNPlotyper tool demonstrating how to use SNPlotyper to visualize and compare SNPs between sets of inbred rat strains. In this screencast I show how to configure the tool to select a region of chromosome 1 between 120Mb and 130Mb and then view SNP genotypes for F344 and [...]

PGA Sleeping Beauty Podcast

By Simon • Apr 28th, 2008 • Category: Bioinformatics, News, Screencasts

Aron Geurts, Howard Jacob and I just release a quick interview/videocast via SciVee describing the sleeping beauty knockout process for the rat. In the video Howard talks a little about the PGA and what it offers and then Aron goes into more detail on the sleeping beauty knockout process and how he plans to use [...]

Interview with Computational Biologist and SciVee Cofounder Phil Bourne

By Simon • Mar 30th, 2008 • Category: Bioinformatics

Phil Bourne has uploaded a video of an interview he and I did back in January as part of our bioinformatics seminar series here at the Medical College. You can find the video on SciVee.tv, or watch it below. Phil describes his background and experiences with scientific publishing and how he’s trying to push the [...]

Google Notebook and Reader: two useful tools for biomedical scientists

By Simon • Mar 14th, 2008 • Category: Bioinformatics, Screencasts, Tutorials

Following on from the presentation a few days ago I’ve created a quick screencast on SciVee showing how to use Google’s Notebook and Reader to manage information online. I use the example of SATB1, a gene that was recently published in Nature as being a ‘master regulator’ involved in the progression of breast cancer. When [...]

Seven Bioinformatics Secrets you should know

By Simon • Mar 12th, 2008 • Category: Bioinformatics, Presentations, Tools

Unfortunately the live video recording didn’t work from the presentation today but I do have the audio which I will upload here in due course. In the meantime here is the final slide with the URLs for the websites and tools that I mentioned. If people are interested in specific sections I can do a [...]

SciVee video on the BioBar toolbar for Firefox

By Simon • Feb 28th, 2008 • Category: Bioinformatics, Screencasts, Tutorials

I’ve just recorded a quick screencast on how to install and use the BioBar toolbar for Firefox. This is a nice addition to the browser if you search any of the various online sequence/genome databases on a regular basis. You can download the BioBar here: http://biobar.mozdev.org and as you can see in the video its a quick [...]

Rat genome research White Paper podcast

By Simon • Feb 25th, 2008 • Category: Bioinformatics, physiological genomics

This is an enhanced podcast that we’ve just recorded to get the word out about the upcoming white paper discussing Rat research in the genome and post-genome era. A link to the white paper text is available via the RGD Homepage http://rgd.mcw.edu and if you email Tim Aitman or Howard Jacob by Thursday February 28th [...]

Here’s a quick screencast on how to find the cytogenetic band data on UCSC. Its a rather large flash movie…

Physiological Genomics Bioinformatics Survey

By Simon • Jan 22nd, 2008 • Category: Bioinformatics

Hi there,
This is for our visitors from YouTube looking for the link to the bioinformatics survey for the 2008 Physiological Genomics course. You can find the survey here. As I mentioned in the video I’m trying to get a quick idea of your level of experience with some of these sites so I can tweak [...]
